Bug in likelihood functions of 4.3.1 and master

Dear all, 1. there is a bug in Dynare 4.3.1 and master that leads to crashes of estimation/mode computation. It affects dsge_likelihood and potentially other functions like DsgeVarLikelihood. Currently, we initialize fval=[]; Later in the file, we have two checks for the likelihood if isnan(LIK) info = 45; exit_flag = 0; return end if imag(LIK)~=0 info = 46; exit_flag = 0; return end The problem is that we did not set the return argument fval. Hence, subsequent checks as in gmhmaxlik of the form if all(proposal > mh_bounds(:,1)) && all(proposal < mh_bounds(:,2)) logpo2 = - feval(ObjFun,proposal,varargin{:}); else logpo2 = -inf; end % I move if the proposal is enough likely... if logpo2 > -inf && log(rand) < logpo2 - ilogpo2 fail, because logpo2 is empty. In random_walk_metropolis_hastings_core we have the same check. I am not sure how to deal with this issue. Generally, it would be easiest to initialize fval to NaN instead of []. What is the current convention regarding the output of the likelihoods? Sometimes we return a penalty, sometimes NaN and sometimes nothing, while we do not always check the exit flag. Moreover, note that we later check: if imag(fval)~=0 info = 48; exit_flag = 0; return end This means that dsge_likelihood actually returns an imaginary value which then enters the above check in gmhmaxlik. I think it should never be the case that we actually return a complex value. This issue would not be solved by initializing fval to NaN and might lead to problems. Thus, my preferred solution would be to explicitly set fval=NaN directly in front of the return statements for cases 45,46, and 47. Similar issues seem to appear in DsgeVarLikelihood, but I am not familiar with this part of the code. 2. Only non_linear_dsge_likelihood does not suffer from the same problems, but this is to some degree because we do not have the same error codes and do not do the same checks. There is for example currently not a check for imaginary or NaN priors. Should we open a ticket for this? Dear all, there seems to be a bug in dsge_simulated_theoretical_variance_decomposition (present at least since Dynare 4.2.5) that apparently sometimes leads to wrong output results. Decomposition_array = zeros(NumberOfLinesInTheLastDecompFile,nvar*nexo); NumberOfDecompLines = NumberOfLinesInTheLastDecompFile; DecompFileNumber = DecompFileNumber - 1; elseif test<0; Decomposition_array = zeros(MaXNumberOfDecompLines,nvar*nexo); else clear('Decomposition_array'); end end I dont understand the purpose of line 128 which is DecompFileNumber = DecompFileNumber - 1; We decrease the file number by one, but after line 122 increased it by one. As a result, if the model is large and the decomposition_array is split up in several files, the last file name in the save command gets the wrong number. For example, assume NumberOfDecompFiles=2. Now in the second step of the loop, we have DecompFileNumber=2 before entering the if-part. In the if-part DecompFileNumber will be set to 1 again and will be 1 when the save command is reached in the next iteration. As a consequence, the second Decomposition_array is written in file number 1 (and overwrites the previous ones) instead of number 2. I havent traced the consequences through the rest of compute_moments_varendo, but it seems as if the erased results are filled up with zeros, biasing the mean of the variance decomposition to 0 (and also affecting other statistics in a subtle way). At least that was how I noticed the mistake when working with Dynare 4.2.5. I think line 128 simply needs to be deleted. Release of Dynare 4.3.1

Dear Dynare friends, We are pleased to announce the release of Dynare 4.3.1. This release adds a few minor features and fixes various bugs. The Windows and Mac packages are already available for download at: http://www.dynare.org/download/dynare-stable The GNU/Linux packages (for Debian and Ubuntu) should follow soon. All users are strongly encouraged to upgrade. The new release is compatible with MATLAB versions ranging from 7.0 (R14) to 8.0 (R2012b) and with GNU Octave versions ranging from 3.2 to 3.6. Here is the list of the main user-visible changes: * New features in the user interface: - New `@#ifndef' directive in the macro-processor - Possibility of simultaneously specifying several output formats in the `graph_format' option - Support for XLSX files in `datafile' option of `estimation' and in `initval_file' * Bugs and problems identified in version 4.3.0 and that have been fixed in version 4.3.1: - Shock decomposition was broken - The welfare computation with `ramsey_policy' was buggy when used in conjunction with `histval' - Estimation of models with both missing observations and measurement errors was buggy - The option `simul_replic' was broken - The macro-processor directive `@#ifdef' was broken - Identification with `max_dim_cova_group > 1' was broken for specially degenerate models (when parameter theta has pairwise collinearity of one with multiple other parameters, i.e. when all couples (theta,b), (theta,c), ... We need to implement a more flexible version that allows for i) loading mode-files from other optimizers and ii) in the case of using a mode-file from mode_compute=6 to provide a different mh_jscale than contained in the optimal_mh_scale_parameter.mat This most probably requires changes in the preprocessor to detect if mh_jscale was specified by the user (or just set by default in global_initialization). Moreover, we need mode_compute=0 to be able to detect which optimizer created the mode-file so it knows when the file was generated by mode_compute =6 and should thus load optimal_mh_scale_parameter.mat (unless mh_jscale was explicitly specified) Alternatively, one could force users to provide a "mh_scale_parameter_file"-option in the estimation command. In this case, Dynare will load the file if specified and otherwise use either the default or the specified mh_jscale. test suite and mode_compute=6

I included a test case with mode_compute=6, but it takes 26 minutes in Matlab on Karaba and 3 hours in Octave! I guess that I should remove it but the comparison with Octave is worst than I expected and it may be interesting to investigate where the difference is coming from. Best, Michel

Hi there, I pushed on my personal repo (master and 4.3) the fix about graph options for the identification toolbox (yesterday I pushed sensitivity). Hi Marco, I don't understand the change below. If the penalty is very steep, as with 1e8, you create a cliff for Newton-type optimizers. objective_function_penalty_base contains the best value of the objective function so far, so a small increase to this value should be sufficient to make sure that the point is never chosen by the optimizer. If you have an example where is doesn't work with a relative penalty of 100, then we should investigate. Maybe objective_function_penalty_base is not set properly somewhere. fix to diffuse filter

Dear All, I have just pushed a fix to the diffuse filter which I think is a bug. When estimating models with unit roots, it can happen that for some combinations of deep params line search tries to violate the Blanchard Kahn condition passing through an additional spurious unit root which cannot be killed with the available data. The error message breaks the estimation, while the optimizer can be able to move away from that boundary and converge to a local optimum. Please note that in commit 12af7298efd33bb830c5795210b94169f1f1eef8, I set options_.datafile='' in global_initialization.m, so it will always be a field in options_. I tried fixing this throughout the code, but could have made an error. If your code depends on options_.datafile, please make sure you are correctly treating the case when the user does not pass the datafile option, both in master and 4.3 (soon to be cherry-picked over). I think this is another bug. Finally, there are either missing parts or the file needs cleaning. If prior_trunc~=0, the first output argument contains the lower bound of the priors, while if prior_trunc==0 it contains the upper bound, i.e. the order is switched. Short story: - the MatIO library is now needed to compile Dynare++ and the k-order DLL (only in master) - the SLICOT library is now needed to compile the kalman steady state DLL (in both master and 4.3) Long story: * About MatIO Dynare++ used to have its own engine for generating MAT-files. It was in fact reinventing the wheel, since there is the MatIO library for doing that, and we were already using that library for the estimation DLL. So I changed the Dynare++ source code to remove its own MAT-engine and use the MatIO library. This results in a smaller and more maintainable code. * About SLICOT (www.slicot.org) This library is used by the kalman steady state DLL. We used to have an embedded copy of SLICOT in our git. The copy was outdated, and it is anyways bad practice to embed code that is not our own and that we don't maintain. Hence I removed the embedded copy and make the build system depend on an external binary. Here are platform-specific instructions for those who compile from source: - for Debian: you need to install libslicot-dev and libslicot-pic. I uploaded these packages to the official Debian unstable/sid repository. Hi all, sorry for bothering you again with this issue, but I still think it is extremely unfortunate to base the printout of errors and the display of check on different criteria. This results in user problems like: http://www.dynare.org/phpBB3/viewtopic.php?f=1 <http://www.dynare.org/phpBB3/viewtopic.php?f=1&t=4049> &t=4049 In this post, there is rank deficiency, which is correctly detected by Dynare, but the output of check does not state this. If I remember correctly, some time ago Michel argued that this behavior is desired, but I cant remember the argument. I personally find this behavior confusing and would suggest to open a ticket making the behavior consistent. Dear all, I have two issues with conditional_variance_decomposition. 1. The option conditional_variance_decomposition in stoch_simul only triggers the decomposition, if theoretical moments are requested, i.e. periods=0. I guess this makes sense as the decomposition is based on the state-space form, which is a theoretical concept. However, we never provide a warning that no variance decomposition will be performed nor do we document the requirement in the manual. 2. Even if one specifies order=2 (with periods=0), Dynare still outputs a variance_decomposition. If I understand it correctly, I am not sure this is a good idea as the decomposition is based on the first order state-space system. We should either shut off this feature for order=2 or at least provide an explicit warning that the decomposition is only for first order although a higher order approximation was used. Random generator in Dynare

We have two problems with random generators: 1) catched by Marco: we used the same seed for the random numbers of each Metropolis chain (easy to fix) 2) the calls to rand('state',...) in various part of the code, inadvertently forces back the random generator of Matlab to the oldest random generator mechanims: legacy random stream (current global stream) RAND algorithm: V5 (Subtract-with-Borrow), RANDN algorithm: V5 (Ziggurat) I will write functions get_dynare_random_generator_state() and set_dynare_random_generator_state() that controls for the random generator algorithm as in set_dynare_seed() and use them wherever there is currently rand('state',...) I think that we should consider the current state as a bug and port back the changes in 4.3. Tell me if you disagree. Older versions of Matlab kept a different number generator for uniform numbers and for normally distributed numbers. Now there is a single generator of uniform numbers and all other generators are based on it. For the older versions, it will be necessary to keep two separate states. Best Michel

Dear All, I am doing some work with metropolis and I noted that the seeds for parallel chains are initialized at the same status, so that the chains only differ by the first point, but the random sequences are the same: this implies that sequences for each parameter from different chains are correlated (just compare the values from different blocks stored in files _mhxx_blck1.mat _mhxx_blck2.mat). Looking at the code, I have a doubt concerning the choice that we made to return lik as a scalar and LIK as a vector, in the absence of analytical derivatives, and as cell arrays when we use analytical derivatives. I think it would be better if the Kalman filter functions returned additional arguments, set to empty when not using the derivatives. This would eliminate the code used to convert cell arrays to scalar/vector in dsge_likelihood.m What do you think? Best, Michel

Dear all, as shown by the mod-file in <http://www.dynare.org/phpBB3/viewtopic.php?f=1&t=3870> http://www.dynare.org/phpBB3/viewtopic.php?f=1&t=3870, we don't check whether expressions defined with the pound operator are complex or not. This may lead to cryptic error messages. What do you think about adding such a check to the preprocessor. In this regard, checking for NaN might also be a good idea. While there is an explicit check for division by 0, i.e. "/0" it is still possible to define #temp=0; #SIGMABAR=1/temp; Best, Johannes
